I would suggest you to do self filing. Your qualifications are excellent. If you can write so many papers in peer reviewed international journals, why can not you write a strong covering letter.
(1) Since you are doing self filing, I would suggest ask your references to send their letters to your home. In the office, some of those letters may get misplaced. But remember, all these letters should be addressed to USCIS only and not to you.

Don't loose heart. Still you have sufficient time in your H1 to try out other options. If your employer is willing you may try for EB1-OR or otherwise give a trial for EB1. INS is really unpredictive, luck also matters. Explore all avenues, you may also do self petitioning.
For my case I used DIY kit of GCFY. I found that quite useful. I also bought one kit from greencardapply.com but their reference letters were not very impressive.
