If one of the parent is naturalized citizen, can one apply for certificate of citizenship(COC) for a minor child while the child is physically not present in United States? Can the COC be obtained through US Embassy overseas? Can the US passport be obtained through US Embassy overseas? Child is LPR, has maintained continuous residence for 5 yrs in United States and has gone to overseas for less than six months.

Nope. Only a US citizen older than 16 can apply for a US passport while not being physically present in the US.

The child should be in the legal and physical custody of US citizen parent. That is the requirement the child needs to satisfy.

When the custody requirements are satisfied and if the child is still US permanent resident by that time (the child could be seen as abandoned GC by that time for living permenently abroad), the child becomes USC. That is an automatic event, and it does not require any application.

If you were overseas where would you send in form N-600? to USCIS or you will submit the form to nearest US embassy ? And will USCIS mail the certificate of citizenship overseas?

You need to know the intent of a minor child under 16 (to live permanently in the US) is the average of intents of his parents'. If his US parent moves to overseas permanently, the average of the parents moves towards the child living permanently abroad. And the child could lose GC instead of becoming USC.
