I am a US citizen and my wife is a Green card holder for many years.

However, she had been out of the country for more than 2 years, and recently, on attempting to reenter USA on her Green card, she was sent for secondary inspection and ultimately paroled in with a date to reappear at the San Francisco office with all her documents and reasons for being out.

What happens from here?

If she does lose her Green card status, can I reapply and can she stay in the USA till the new one comes through.
 
If she was gone from the USA for more than 1 year without a re-entry permit she will very likely have her GC revoked. What were the reasons for her being out? what has she been doing to maintain her permanent residency?

I do not think there is much you can do. Consult a lawyer to explore options, but even though you can reapply for her, I seriously doubt she can "adjust status" in the USA and stay here while the new GC comes... since she is not really "Admitted" to the USA but just paroled.

You guys should have been more careful. What part of "permanent residency" was unclear? that made her think she can stay out of the country for so long...

Is she visiting the US or this time she intends to live in the US? If it is the former, why bother spending more money?

I am back in USA working full time and she is back here with me & the entire family. We never sold our home which we own here in CA and always filed taxes & never closed any of our accounts. Is that not enough to show that we never intended nor did give up our permanent residence in the USA and are back for good.
