I got my GreenCrad since 2008, During 2009-2012 I was outside of USA more than 2 years,But came back without by asking questions at Dec 2012.
What should I do with this problem if I intend to apply the naturalization later?

If you wait 5 years from you entered until you apply, you shouldn't have any problem.

EDIT: Maybe you will, see Jackolantern's post below.

Were you or your spouse in the US military or working abroad for the US government?

If not, you should have had a reentry permit or SB-1 visa to return, which you didn't have. You should expect trouble during naturalization, even if you wait 5 years, because technically you already lost your permanent resident status. Others with similar long trips have run into problems at naturalization time. Either they will deny your naturalization and leave you alone, or they'll try to revoke your green card.

Is it because he/she was out of US for more than 1 year or 6 months?
I've applied for citizenship too and I have three separated trips for more than 6 months but less than 12 months (11months)
I am a DV winner back in 2004, I was studying back home when I won the DV, then my first entry to US was in 2005, stayed only for two months, then went back to school, 10 months after my first entry, I returned back to US for 10 days, then went back to home, then returned back to US 11 months after staying back home and finally moved back to US after I finished my school, it has been full 5 years + 5 days (without leaving US, not a single trip) when I sent out n400 form.
Could this be a problem at interview? I've filed every single taxes from 2008 to 2011 (havent filed 2012 yet but I got an extension)
