If I were to apply for a TN visa, which one is better? 1099 or C2C?

Also, do I get paid to my American checking account or to my Canadian accounts for a sole proprietorship?

Not really an immigration question...
If you are on a Cdn payroll (you should be), then no, you should be apying Cdn tax, and CPP/EI, not US social security.
