First of all, why are you getting visa on a passport from the country of your current citizenship?
After interview and oath, you would be US citizen.
Would your current citizenship and passport still be valid after becoming USC?
I really doubt there would be any bearing to removal, exclusion or deportation from US.
In 2003, you did not enter US and didn't even interact with US Immigration.
You were denied entry into the flight by airlines/non-US Govt since you didn't a valid visa to land in US.
You did noting illegal.
First of all, on what basis are you applying for N400. 3 year married to USC or 5 year on PR.
If 5 years on PR, it probabily doesn't matter if you filed seperately or joined.
But if 3 years married to USC, it probabily does matter.

I know of a case where someone tried this. Immigration at India asked for return tickets and checked Indain PP to see US visa status/GC. On telling the USC status there was threat of arrest.
Anyway, even if you are not arrested, this would cost you $250 more...

The letter says bring your DL or any other government issued photo id. So, basically DL is just a photo id to identify you. They do nothing with DL. As for GC, they take GC away during interview.
