who is the best bet for filing GC?

My H1 is under employer A and i work as a contractor with B. B is proposing to process my GC. I understand that there will be lot of issues, queries and complications from INS if anyone other than actual employer ( A in my case) applies for GC. Is it true?. Can someone clarify me so that i can act accordingly?.
