If you travel on AP, you might be hasseled at the border. But if you are on H1-B, you shouldn't have any problems crossing the border. You should apply for CANPASS, which will make your crossing the border much easier.
Also keep in mind that once your I-485 is adjudicated, you will have to decide where you want to stay. You have to meet the residency requirements to maintain your GC.
