My wife is out of country now and I am planning to apply for her citizenship. My question is, will there be any issue at any processing stage Or when she comes back at immigration desk ?

Applicants for U.S. Citizenship can travel outside the U.S. while their applications are pending. Make note to carry your Green Card, and current passport.
Check that you have met any residency requirements before leaving. Also make sure you do not miss any appointments that are needed, or scheduled.
The N400 package should ideally be mailed while the applicant is physically present in the US because all trips outside the US have to be mentioned. There shouldn't, however, be any issues at POE.
