The N-400 asks in part 10 question 12, C:

13. Have you ever called yourself a ''nonresident'' on a Federal, state or local tax return?

In the 2007 tax year I worked for a company in state A, but I lived the entire time in a state B. I filed my state tax returns for both states - on my home state return I filed as a resident, on my state A (out of state / all states) tax return I filed as a "nonresident" simply because I didn't spend any time living in the state my company was headquartered in.

Do I need to answer "yes" to this and add an explanation, or does this question mean something different?

Thanks.

No you don't. That question is seeking to ascertain whether you ever claimed to be a non-resident of the US.

I would think that the question pertains to your primary state of residence (ie the state where you physically reside). In any case you can clarify this during the interview stage if you answer yes or no either way.

You sure about that? It would be safer to say "Yes", with the explanation about state A and state B.

Yes Bobsymth is correct. My relative had the same scenario and answered 'No' and brought up the issue during the interview. The IO said that answering 'No' was correct. It is asking whether or not you claimed to be a NON-resident of the USA and mainly at the federal level.

Marking 'Yes' will surely flag your application and you will be asked for "additional information". Just my 2 cents...
