Hello ,

I'm US citizen. My son, age 18, is also US citizen and holding US passport. He wants to have citizenship certificate also. He is planning to apply N600 form. Does he need to complete Part 3 ?

Part 3. Information about your U.S. Citizen Biological Father (or Adoptive Father)
(Complete this citizen if you are claiming citizenship through a US citizen biological father. Provide information about yourself if you are a US citizen father applying for a certificate of citizenship on behalf of your minor biological or adopted child)

I'm assuming that the way he got US citizenship was by being a permanent resident under 18 living in the US with you, a US citizen parent. If so, yes, he should complete that part.

What additional benefit my son will get after N600 FORM completion and receiving "Certificate of Citizenship" even he has US passport?

Not much. He could use the certificate as another proof of citizenship to apply for another passport if he loses his passport in the future, but he could also get a passport card and that could serve the same purpose too.
