Question about filing I90 form

Hi All,
I need some help here. We filed I751 for my wife last year & did not receive green card until today. I checked online on USCIS website & it is showing initial review. Today I called USCIS & they sent me email saying :

On April 17, 2013, we created a Permanent Resident Card (PRC) for you and mailed it to the address you provided with your inquiry. You have notified us that you have not received your PRC, and the post office has not returned it to us. We must conclude that it has been lost in the mail. Therefore, you will need to file an Application to Replace Permanent Resident Card (Form I-90). You can download the Form I-90 on our website www.uscis.gov. You can also file this form electronically on our website. Please follow the instructions on the form.

I checked online for filing I 90 & it says I have pay fees $365 + $85 again. Is there any way I can get this fees waived because I have already paid this last year while filing I 751.

Or should we apply for citizenship (my wife will be eligible on Sept 25)?

Well, you would file I-90 if the green card were lost. But you're saying you received it today? Then don't do anything.
 
But the extension period is going to expire at the end of this month & after that we will not have any proof in hand to show the permanent residency.
My wife is eligible for citizenship on 25th sep,2013 & I am not sure if we can file N400 without having new green card in hand?

Well, you would file I-90 if the green card were lost. But you're saying you received it today? Then don't do anything.
 
Under her circumstances, she can file N-400 without the new green card. She can also go for Infopass to request an I-551 stamp when her 1-year extension expires or is almost expired.
