Generally, the application fee have to be paid again. The reciprocity fee need not be paid.
You can send another check for reciprocity fee and mention that in the covering letter and say that you send the check to ensure that the stamping is not rejected for a mere technicality. You should also say that if the previous check is still valid, please return one of the checks along with the approved stamp.
