Parallel Applications

I am currently on my H1B (issued to begin from 10/01/09) and will be applying for a Employment based Green Card via my company soon. However, I will be getting married next year to my girlfriend who is a US citizen and will be applying for a Family based Green Card then. Will 2 applications cause me any issues, or will the Family Based application automatically negate my initial application via my Employer ?
