USCIS collects fingerprints and sends to FBI. FBI clears it and does a name check and sends back to uscis.
Name checks are also performed at point of entry whenever you come into the country (this was confirmed by a field study at JFK by a group of lawyers)
The various name checks except for IBIS are done by FBI and I believe CIA (this is the new one and not much information available on it).
Therefore, our name check has been put through FBI database many times. However, they are all for different purposes. I don't believe FBI will check their system to see if they have received and/or cleared your name for any other purpose.
I tried to determine from FBI web-site whether they store immigrant fingerprints in their database. There was a vague reference that they only store criminal records but in certain cases they store immigrant fingerprints.
Everyone is REALLY confused including me.

True each FP check is treated as a new check but the confusion is for those who have already been checked. Thus 2nd FP may take a longer time to clear than 1st FP.
