Name change !!!!!!!!! Please need some advice !!

I went this morning to do my FP and Bio, my son came too for his Bio. They saw on his application that the last name doesn't match the last name on HIS passport. When I originally applied for AOS for my son and myself, we, at the same time received new passport because the other one expired.
I took this opportunity to change my last name to my married name, but on my son's new passport they didn't change it, and the applications were all sent meantime.
The officer at the ASC told me that I might have problems because of that. So I told him to keep the last name that shows on the passport (the "old" one).
My question is, all the applications have the "new" name. Is it going to be a problem concerning his case ? Are they going to find him in the system now that they put the "old" last name in the ASC system ? What should I do ?

Any advice is really appreciated !!!

i was under the impression that unless a child was legally adopted, he doesn't take his stepfather's name. Legally, that is.
