I lost my Canadian passport while living in the US and am traveling home to Canada to get a new one. My H1B is on paper, so there is no official visa in my passport, and I still have that paperwork. Will I be able to re-enter the US with my new passport and that paperwork? Or will they not let me through because I have a new passport?

As a Canadian citizen you do not need an H1b visa. You would go to a US port of entry on your Canadian passport and present your H1b petition approval to be admitted into H1b status.

Even if you re-print or already have a copy of your electronic/paper I-94 (which is still valid regardless of what is stamped or not in your passport), they will look you up and let you in.
Passport stamping is unimportant.

You could have even got your Cdn PP reneawal from within the US and not even have to bother with CBP.
