A friend of mine got laid off last month. He filed I-539 to transfer to B1 status and got the receipt from the USCIS. He B1 status hasn't been approved yet. He has just found a job in Canada and decides to going back to Canada. My question is what he has to do before going back and at the border. Send USCIS a letter to withdraw the I-539?

It doesn't matter. He should however hand in his current I-94 when he crosses.

That will be enough to (a) show that he left before his I-94 expired, and (b) prove that he left the country, thereby killing his I-539.

The B2 can't be used to enter US, only stay in.
