Is My Education Valid?

I have a BS in physics (Canadian university) and a MS in electrical engineering (US university). My focus in grad school was on semiconductors and power electronics. Am I eligible for TN under the Engineer category?

Technically, you need a Bach Engineering to get an Engineering TN. However, many get Engineering TN on the basis of MS, but it is not guaranteed. You show up at the border with your TN letter and your education proof, and you will have to see.

My undergraduate degree had a large electronics component, so you can consider it to be 'applied physics'. Though only 'physics' is stated on the degree. Does this help my case?

Is there a different category I should apply under, that will for sure get me a TN? All of the jobs I am considering are EE related and have 'engineer' in the title.

Reread what I said.

Obviously you would qualify as a physicist without any question. Categories are not interchangeable. The job determines the category.
