Is it safe for my wife to fly?

My wife and I just got married and want to fly domestic to see family for Christmas. I am a US citizen and she is from Bulgaria. We just got our paperwork to a lawyer to start the long process of her immigration to the states. She came here on a work visa, we got married, and then her visa expired. Can she fly without hassles? Can she legally be in the states while we work on this paperwork? I don't know much about any of this so any advice would be great. I just don't want to see her deported and have even more to deal with.
 
I suggest you to not to do that now.
You can once you have all paper work cleared.

When did her I-94 expire? Has an I-485 already been submitted for her? Flying domestic should not be an issue.
