I-539 RFE but I-485 filed

I filed I-539 for parents (B1/b2 visa) to keep them in status but later after 2 months I became USC and I filed their 485 and AP. I did not write any reason with I-539 extension request. Now they sent me RFE for reason. Should I just ignore the RFE and let them deny I-539 since 485 is already filed or should I write to them explaining why I filed 539? (I wasn't sure when i would become USC to be able to sponsor parents)

Any ideas will be appreciated. Thank you.
 
Travel on AP

Can the parents travel and return safely using AP based on below:

I-539 filed timely (before I-94 expiration) and still pending
I-485/AP filed after 6 months expiry of I-94

Will there be any affect on 485 if they travel to home country and return using AP?

Somewhere on this forum I had read that if 485 if filed after expiry of I-94 then you get kind of illegal category hence if you travel using AP then re-entry may be ok but 485 could be denied later. Can you confirm that?
