I'll try to answer:
1) I heard that one government entity (e.g. lab) cannot ask another government entity (FBI, USCIS) to help solving a problem. Did you have any problem with your government sponsor / supervisor in this context?
I don't know what would happen if you go to the upper management. They potentially can come up with all sorts of reasons for not doing anything. Don't go too high. I just asked our department leader, he wrote a letter from himself and it worked!
2) Did you ask your supervisor to write a letter to expedite processing of I-485 directly to USCIS (

I did and he wrote to USCIS directly as well. They never responded to him, while FBI responded right away.
3) What your supervisor position is (Lab director, department head etc)?

4) My case is rather ‘fresh’ (see signature). My application I-485 was out of processing date during only one month, but NSC Current processing date for I-485 recently jumped back from May 1, 2005 to April 29, 2004. May ask to expedite processing in this situation or should I wait when my I-485 will be out of processing date again? I am from non-retrogressed country.
Are you sure you are stuck because of the name check?
Call TSC and ask them. If this is the case, FBI does not seem to care about USCIS dates, so you can write to them even if you case is before processing date. At least my supervisor did not mention that my case was overdue in USCI, just stated how long my name check was pending.
