I E-filed an application for a travel document and there was some issues with the site during the procedure and charged my credit card twice.
I don't know what to do?

Before disputing, when you send the evidence, enclose a cover letter with the evidence of duble charge, and politely ask for the money back.

You are supposed to call the 800 national customer service number and report the problem.

Let me caution that they probably think this was your own error (like submitting the application twice on the Internet without realizing it). As such they will deny your refund request.

See this uscis.gov/graphics/formsfee/forms/files/Guide15.pdf (page 3)

Good luck in trying.

Good thing you charged it on the credit card - call the credit card company and dispute the charge ASAP.
These bastards charged me twice for employment authorizations two years in a row - in the first instance they misplaced my application and in the second mailed it to the wrong address, even though the change of address was reported in a timely manner.
