Just now I spoke to IIO and was told that Company Name change cases are on hold and waiting regulations from INS HQ. I have filed pro active I140 and I was told that she is going to match up this with my pending I-485 application.

If IIO links your 140 and 485 together, it is a good sign. That way, 485 processing officer will know about the 140 approval and will not wait for company name change hold. Wish you good luck.
You should have asked her if they would consider this as an ameneded 140 and process in a special queue. If they do that, then it is even better.

My I485 is on hold and I think its because of company name change. My company is going to file for I-140 amendment. My question is
1.how should the amended I-140 be linked to I1485.
  1.1 at what stage should they be linked
  1.2 who should do it
