I am a US citizen and my wife is on an F1 visa , but she had a J1 with the 2 year requirement. We got a favorable recommendation from the State Department based on a no objection letter. I have seen what seems like conflicting information about if we have to file I-612 or not. Also, should we wait to file I-130?

I have not found a really good checklist to make sure everything is done at the right time and in the right order, so any help with that would be greatly appreciated as well.

It is very sensible to file I-612 and get an approval before proceeding with I-130/485.
Once you have approval for I-612 then you need:
1. Medical Examination for your wife (form I-693)
2. certified copy of marriage certificate (in english or with a certified translation)
3. long form birth certificate for your wife (in english or with a certified translation)
4. proof of your USC (passport or long form birth certificate)
5. form I-864 proof of finanical support via tax returns or employer letter
6. form I-130 immigrant petition for family member
7. form i-485 adjustment of status to permanent resident
8. form I-131 Advance Parole document
9. form I-765 Employment Authorization document
10. form G-325A biographic information
11. passport photos of your wife
12. all necessary fees.

All of these forms and fees and such on on USCIS website.
 
YOU don't need to file I-612 in a case of no-objection waiver. DOS does it directly, and you get the notice of receipt from USCIS.

I filed for AOS after receiving favorable recommendation, and after I got the waiver itself, I sent a copy of it to USCIS with a cover letter.

these two are optional - if she wants to work or travel outside the US. However, now the GCs are processed rather quickly....
