I graduated with a masters degree in 2005. Now i am in the Phd program. Am i eligible to apply in the advanced degree masters quota or is the masters quota just for recent graduate students?

Anybody having Masters or higher degree (obtained at any time) can apply 20K masters quota.

Your case, you are eligible to apply this year and can only start working from 1 Oct 2007.
