me and my wife married when I has f-1 back home but she never adopted my last name because there was more paper work to do back home, so we have always had different last name h-1b, GC, is it going to be a problem for n-400?

Nope.
If she wants to change her last name to your last name, she can do it during naturalization process without any extra process.

However it may delay her N-400 process by a month or so.
