I don't think this will be an issue, why do they care about PD while Citizenship. You can even sue them if they do consider this as an issue. Anyway consult your lawyer this is just my opinion about this issue, if I were you I wouldn't even have checked the PD dates.

When I join a new company using EAD, how does it get activated? because employers do not send the I-9 form to USCIS or ICE right? All they do is to hold that information in-case of an audit right? KK

If someone uses EAD on I-9 form, they do not send these I-9 forms to ICE or USCIS, how does EAD get Activated?

As far as I know they would not issue RFE on ability to pay in I-485 phase.
