Would a recently denied H1-B jeopardize a greencard application through a marriage? Have known each other for 4 years and have been engaged for more than a year.

Nop. GC through marriage to USC is totally different case. Your denial to H1 won't affect to your application. You jast have to proove that your marriage is in Good Faith (once you get married )
