Which Local office?

Suppose someone has residence in two different states, can he choose to apply to either one of the states? In other words, I know N400 needs to be sent to NSC but do I have a choice to specify which local office it gets to?

I believe it should be your primary residence. NSC would determine which local office based on the address you provide. Also, you will have to, sometimes, prove that you have lived at the address atleast for 3 months - during interview.

Also remember INS now-a-days is strict about not reporting address changes. If you use the secondary address, and INS finds out that the address you provided is NOT your primary residence, you might get into serious trouble.
 
But that is fairly easy - since I "own" both the properties, I pay the mortgage and the property taxes etc.,. These two properties are in contiguous states. Hence, it is feasible to meet residency requirement in either one.

BTW, how does one establish ones "primary" residence anyway?

Primary residence is determined by the address on your tax returns. Also the residence where you live more than 50% of time in a year.
Since tax returns are to be produced during interview, you would be well advised to use that address while filing.
