When to apply for N-400...

I have a question regarding proper time to apply for N400- US Citizenship for my wife. She became a US permanent resident in 2007. I am a US citizen and we have been married in the US for the past 4 years. I understand that for permanent residents married to US citizens, they can apply for citizenship after 3 years. Is it 3 years from time of receiving permanent residence or 3 years from marriage? If it is 3 years from receiving permanent residence, then I would have to wait another 2 years before applying for citizenship. If it is 3 years from marriage, then nothing should prevent me from applying now, correct?

Yes.

There are two independent requirements;
- 3 yrs marriage to the same USC and
- 3 yrs continuous residence

If it is 3 years from receiving permanent residence, then I would have to wait another 2 years before applying for citizenship. If it is 3 years from marriage, then nothing should prevent me from applying now, correct?

Your wife must wait until the 3yr year anniversary of obtaining her GC. (Well actually she can apply 90 days prior to the "resident since" date printed on the card.)
