Two pay rolls question

I worked for company A till end of Nov 2004.
Then changed to small company B got a new project with new H1.

The old company ( A ) has my backlog money. He wants to pay slowly over 5 months.

Now two companies are generating my pay roll.

please let me know , will it becomes problem in future.
