I couldn't find my travel doc (1999-2000 travel doc) I have applied Travel doc before in the past but never go out of country or use it. Will it be affect me in getting my citizenship? My citizenship interview will happen in couple weeks from now. Do they have record if I ever travel out of country ? Can I use the I-94 that I got when they send the asylee status approval as prove that I've never travel out of country because you supposed to give I-94 back to INS when you leave the country.

They should have records if you have used your travel document to enter back in to USA. In your case you can tell them that you have lost your travel document and from their record they can verify that you never went out of country.
