May I submit TN-1 renewal on a form 1-129 by mail less than 45 days before the employment begins?

How are you going to "renew" the TN before the employment "begins?" You have to be working already in order to renew / extend the TN status.

If this is for the new employment (and a new TN for that), you may do that. But do not expect to get it approved within 45 days - unless you apply using premium processing.
 
Sorry. I made a mistake. I mean I will renew my TN by submiting online, but my TN will be expired within 40 days. Will it be OK?

yes you can submit a renewal by mail with 40 days left before your current TN expires. You will most likely not receive an approval notice for 3-5 months as the VSC service center is very slow right now. But is not a concern because once you file the renewal you are entitled to work past the expiry of you current TN for a 240 day grace period.

1) In the Nebraska center website, it is showing the processing dates for TN is just about April 18, 2006, it looks I have to wait more than 6 months. Is it true?

2) If I cannot get a renewed TN visa after 240 days grace period. what should I do? Do I have to go to border before 240 days is finished.

3) Should I file I-539 for the dependents when filing I-129 online?

All TN petitions are now sent to Vermont, not Nebraska

I have yet to hear about a petition that wasn't processed in less than 240 days. HOwever, if this were to happen you could go to the border on the 239th day and get a new one.

yes, and remember that if you file online, you still have to send all the supporting documents in the mail so filing online isn't really much help.

I did not understand your question - what do you mean by grace period for a first time TN? If you do not have a TN initially, i.e. when you do not have a status, what grace period are you referring to?
 
There is no grace period for first time TNs. That is, if you do not already have a valid TN when you submit the I-129 petition to VSC for a TN, then you cannot start work until that petition is approved.
