Submitting I-130 Pkg with I-693 Failing Items

My wife and I married on April 7th of this year. She was here under an F-1 Visa status and her her classes finished up 2 weeks ago. We have been aggressively preparing all documents for submission and just saw the civil surgeon to get the I-693 form. My wife is 3 months pregnant and we had no idea that a vaccination for HPV would be required. Our prenatal care physican has recommended we do not do the vaccination while she is pregnant so we fail that item

. Additionally she had a skin reaction to the TB test that was greater than the < 5MM requirement that is listed on the form. She can not go get xrays or take any vaccinations that are required to correct these items again because of the pregnancy. We know we need to get her paperwork submitted to get her official request for status change in motion with USCIS. What are our options? I think my best option would be to go ahead and get the paperwork submitted albeit we know the USCIS will reject the request based on the failed items in form I-693. Does anyone have any helpful advice? I'm a bit unsure as to how I should proceed.
