Prevailing wage for H1 vs effect on GC filing later

I need some clarification and past experiences from people concerning the prevailing wage attained for H1 process and it's effect on future GC. If a prevailing wage is attained for a specific job title say ["Computer Programmer - ONET wage level is about $52000*just an estimate] from SWA and that was used in filing for the H1 and gotten approved. Then in the future, the employer want to help you with the GC process, but your W2 and pay stubs do not reflect the wage level attained for the H1, probably closer or lesser[possibly your pay had to be jumped from your original while on OPT to what the company accepted during prevailing wage for H1 that the employer could not afford]. What problem will the pay stub/W2 posse during the GC process/interview if any, and what could be used to justify this scenario to avoid denials. I hope I made the story clear, need help :confused:
