Payroll Rerun Question -- Urgent !!

My friend is in having issues with his visa revalidation. His LCA had compensation as $60K/year, But he was paid part of it as wages and part of it as per diem where in taxes were not deducted. So effectively his wages as per the W2 were less that $60K. The consulate raised objection on this and asked to rerun the payroll on the basis of $60K/year. What options does the company have? Company gave a letter stating that the wages have been recalulated and as per that XX amount is due as taxes. Can the company run the payroll in the next pay period on the amount that was paid as per diem ? For the last one month he is on vacation in India and as he does not have vacation time left he is on loss of pay.

Please advice.
