My son, an infant, had entered the US on CR2 visa. We applied for his passport immediately based on the Child Citizenship Act and got it the next day. We are exiting the US soon so will there be a problem to use his US passport to exit, rather than the passport with the CR2 visa? Or could there be a problem when we return to the US later like say after 5 years? We were told that the immigration status could show that he has conditional residency so he would face some "problems". We did not have to surrender his Green Card on obtaining the US passport, so I don't know if the State Department informs the USCIS about the change in status.

Your son is a US citizen now, his previous CR2 status is not relevant here.
