Overstay beyond I-94 date affects future GC application?

I am applying for B2 extension of stay(EOS) for my mom. If she overstays her I-94 expiry date, awaiting decision on I-539, and leaves immiediately upon denial, will it create problem for future GC processing for her (as mother of US citizen) ?

I think : As long as you have the receipt notice which you get from INS you are okay. Thats the evidence for your application.
