(1)MS degree
(2)3 papers (in good journals, two are pending), two conference abstracts
(3)working in a Giant pharmaceutical company (research department), producing vaccines.
(4)not sure about recommendations

It is the best to wait until your papers come out

"Pending" does not count for immigration purpose, at least "accepted" will count.
3 papers may be OK for trying NIW.

NIW is possible

An MS is required for filing NIW and the work has to be in an NIW category. References are important if you are a recent graduate.
