so, if I've just turned citizen and I wish to apply for a US passport but also file the paperwork for my foreign spouse do I have to wait until my US passport comes back with my Naturalization certificate in order to be able to file my wife's paperwork? Isn't this the required proof of citizenship that is needed when I file my wifes paperwork?

That what I did, I enclosed a copy of my naturalization certificate and made sure I indicated that this is my proof as citizenship on the cover letter. FYI:
Note down all the details from your Natz Certificate (like Certificate #, which is different from A#) and stowe it in a very safe place.
Use your US Passport as much as possible for proof of US Citizenship. It takes a few days to replace a lost passport as comparted to a VERY long time for a Cert of Natz
