My new I-94 and passport were stamped. Does this mean one entry has been used?

Today I got H4 visa at Tijuana with only one entry. At the US customer we were required to use new I-94 because the old one was used. When the officer wanted to stamp my passport, I asked him whether it was possible not to stamp it because I want to use that entry to go back to home country and come back --- this is my only purpose for me to go to Mexico today. He said he couldn't let me go without new I-94 and the new I-94 and passport needed to be stamped. He asked his boss and his boss said it is OK and in the system I will still have one entry.

The result is that the officer stamped the I-94 and my passport. Of course, he didn't circle the number 1 of entry and mark it as "1 of 1".

Anyone has encountered this kind of situation? You know it would be really scary that if the entry were actually used and I come back from home country with a visa without enty and show up in the US custom...
