IMHO BCIS is processing cases as per RD and not FP date. I think 2nd FP is triggered if at the time of processing the 1st FP is expired. Those who are lucky and had late 1st FP will get thru without 2nd FP.
As for 2nd FP I read in the board that this does not make sense because FP does not change in lifetime. But the thing is FBI does not store clean FPs. It is not feasible to store thousands of FPs in the database considering image files are normally large.
So they have to take 2nd FP to run it against list of saved FPs of criminals.
