Middle name missing on passport

I received my passport recently but they did not put my middle name on the passport as my naturalization certificate does not have my middle name. I had sent my application with my middle name. My birth cert has my first name only as child's name and hence IO did not put my middle name (my father's first name) on naturalization cert.

I believe I have 2 options:
1. To keep everything the way it is now or
2. Opt for legal name change to add middle name by court order to regain middle name ( process takes 30-40 days at best AFAIK)

Is there any other option available?
And what are the disadvantages of not having middle name on passport?

I can only say that I am not using a middle name and I haven't had any issue so far, either with using the passport or in any other case. In my case I have never used a middle name in the US, so drivers license, green card, and other documents have never had a middle name. I assume that might have been your case too.
 
Name on your passport will be what is shown on your naturalization certificate unless you did a name change and provide them the court order when applying for passport.

Yes, that's the only 2 options you have.

In my case, my middle name is everywhere except on my naturalization cert and US passport. My social security card, drivers license and bank account etc have my middle name since I had used my previous (non US) passport as identification and that passport has my middle name.
 
Looks like you just have to apply for the legal name change, and reapply for the passport if you want the middle name to be there.
And what are the disadvantages of not having middle name on passport?
You'll have no problems with traveling, but it could be a problem where you show the passport as proof of citizenship in other situations (like voter registration and DMV) where they cross-check other government databases. If you're going to live without the middle name on the passport, you should update the SS card and driver's license to remove the middle name.
