My parents stayed here with B2 visa, there was 6 month permission on their visa. When they were here,they submitted extension form first then withdrew the extension application. They left here without I-94 since it was mailed to USCIS for extension. USCIS returned their I-94 after they left.How should I deal with this I-94?
Also they overstayed here 3 days. What should they do if they apply to visit here again?

Thanks for your answer. So the old I-94 could be ignored. When they apply a new visa this time, they need show their boarding passes. I assume boarding passes would be the proof available to verify their leaving. Is it right?
 
Right.

Also, wait until you find out if the i-539 was approved or denied.

if it was approved they do not need to apply for a new visa.
