Going to India when H1b transfer is in progress..Does it affect GC?

Hi,
I am working for company A and I got a offer from company B.I asked my lawyer to file for new H1 under premium processing,instead of getting h1 transfer (As I want to retain my old company\'s H1).In the mean time I am planning to go India and come back with company A\'s I94.Will it effect me any way in the future or for GreenCard processing at any time?
