Filing taxes married non-immigrant

Hi, not quite sure where this thread belongs in the forum, sorry for any inconvenience.

I'm a US Citizen and I recently married a non-immigrant last March. We haven't filed anything for her AOS yet but we're working on it. She worked illegally and received a 10-99 MISC from her employers. She has been in the states since she was 5 years old and she is 27 now.

We have been told that she should not file. I also received 10-99 MISC for my own contract work. Should I file single or "married filing separate"? Will it affect her AOS application in the future?

I'm really confused and there is no way to explain the situation to accountants or tax programs

Any help would be greatly appreciated.
Thanks

The tax laws say it doesn't matter whether your legal or illegal. you have to pay taxes. So pay the taxes. Apply for green card soon.
