I have Masters Degree and 3 years of Research & Development experience with a Research Institute of Indian Government. I have
ONE Research papers published in Indian Journals.
Three papers Presented and published in National Symposium.
ONE Paper Presented and published in National workshop.

After that I moved to USA with a US based computer company with job responsibility of Research, Design and Develop computer applications, and had total over 8 years of experience.

Do you think that I have strong enough case to apply under this category?

Just for your information:

I have a PhD, 15 internationally referreed publications, and an editorial board membership. My lawyer advised me to go EB2 because of the extra hassle of "proving" that I was extraordinary/outstanding.

Just be very careful that your LC application states exactly your qualifications and years of education. I got an RFE to "prove" that I had 10 years of higher education even though the EB2 category only requires evidence of a higher degree. My LC application stated that the job required ten years of college education.

The quick answer is that you probably have VERY little chance to get your application approved if you use the E1 route. I do not think that having Masters degree and ONE published paper in an obscured journal qualfies as an exceptional ability. Unless you have some other huge factors playing in your favor (say you are really a genius).

P.S. I got my E1 approved (on a second try) but my case, I believe, was much stronger than yours, at least on paper. I have Ph.D from arguably the best US university, strong publications in the leading journals, 8 years of the professional experience (without taking into account my graduate studies), a permanent professor position at a good US university, etc. Please do not consider this as an attempt to boast on my behalf. My goal is very different: I am aware that some bad immigration attorneys can promise an eager potential immigrant a sun and a moon, as long as he/she is paying.

A PhD is not required for EB1-EA neither does publications (I recently had my EA approved and I don't have either of these). However, you are required to satisfy 3 out of 10 criteria and prove that you are one of the top folks in your field. Considering the qualifications you listed, I don't see much chance for EA. If you have received a top, national / international level award and can prove that you are playing a leading / critical role in your company and your company enjoys distinguished reputation, your papers may help you getting the third point.
