Can my friend who is an indian citizen,(country/native country INDIA on his passport) ( i am aware that india is not one of the countries in the DV list) who is born in UAE (UAE doesnt give citizenship by birth) to indian parents. who is working in Jordan on a Job/work visa apply for the DV ?

If that person can prove that he/she was born in UAE - birth certificate or hospital records, then that person qualifies to apply.
 
that person will be able to prove that his birth was in UAE, but his passport will display his native country as india. is that fine ?

That is normal, it's not always one becomes a citizen to a country where they are born. The qualifying criteria for the dv lottery is where you were born not where you are a citizen.
