Does my 12-year-old son need to file a N400 or

Dear Friends,
I am about to submit my N-400 next month. My son was not born here.
My question is if he needs to file a N-400 with me, or he can wait until my citizenship is proved, and he can apply for the passport directly, bypassing the N400.

No!

All you children under 18 will automatically naturalize when you do. You just need to apply for their passport latter and optionally apply for their certificate of naturalization (N-600)
 
He becomes a US citizen automatically once you take naturalization oath. You can directly apply for his US passport, for which you will need his original green card, his birth certificate with parents names and your original certificate of naturalization. You can apply for his passport at the same time as yours.
 
I believe there is a section in the N-400 form (part 9, page 6) where you mention the kids name, status and other information. Look into it before filing.

A copy of your certificate is enough, doesn't have to be the original - you can apply for your passport and his passport at the same time.

One more question. When is the best time to change his name? 1) Now, before I submit mine, so that I can put his new name on my N400 or 2) when we apply passport for him, or 3)it doesn't matter since we need to pay the court fee anyway?

The above is correct, assuming the OP's son satisfies the following additional requirements: has a green card and lives in physical and legal custody of the U.S. citizen parent and that parent becomes a U.S. citizen before the child turns 18 years old.

Presumably, all of these conditions are (or will be) satisfied in the OP's case.

The relevant law here is the Child Citizenship Act.
